Computer Optimized Microscopy

This volume explores open-source based image analysis techniques to provide a state-of-the-art collection of workflows covering current bioimage analysis problematics, including colocalization, particle counting, 3D structural analysis, ratio imaging and FRET quantification, particle tracking, high-content screening or machine learning. Written in the highly successful Methods in Molecular Biology series format, chapters include introductions to their respective topics, lists of the necessary materials and scripts, step-by-step, readily reproducible image analysis protocols, and tips on troubleshooting and avoiding known pitfalls. Comprehensive and cutting-edge, Computer Optimized Microscopy: Methods and Protocols is a valuable resource for both novice and experienced researchers who are interested in learning more about this developing field. .

The use of computer-based image analysis systems for all kinds of images, but especially for microscope images, has become increasingly widespread in recent years, as computer power has increased and costs have dropped. Software to perform each of the various tasks described in this book exists now, and without doubt additional algorithms to accomplish these same things more efficiently, and to perform new kinds of image processing, feature discrimination and measurement, will continue to be developed. This is likely to be true particularly in the field of three-dimensional imaging, since new microscopy methods are beginning to be used which can produce such data. It is not the intent of this book to train programmers who will assemble their own computer systems and write their own programs. Most users require only the barest of knowledge about how to use the computer, but the greater their understanding of the various image analysis operations which are possible, their advantages and limitations, the greater the likelihood of success in their application. Likewise, the book assumes little in the way of a mathematical background, but the researcher with a secure knowledge of appropriate statistical tests will find it easier to put some of these methods into real use, and have confidence in the results, than one who has less background and experience. Supplementary texts and courses in statistics, microscopy, and specimen preparation are recommended as necessary.

The excellently received call for papers of the 13th Scandinavian Conference on Image Analysis, June 29-July 2 (SCIA 2003) resulted in the selected articles of this proceedings. Additionally the volume also contains invited contributions from - Ivar Austvoll, Stavanger University College (NO), - Lars B? a? ath, Halmstad University (SE), - Ewert Bengtsson, Uppsala University (SE), - Rasmus Larsen, Technical University of Denmark (DK), - Jussi Parkkinen, University of Joensuu (FI), - Pietro Perona, California Institute of Technology (US) which brings the total number of articles to 152. The theme of the papers are dominated by the categories - Feature extraction - Depth and surface - Medical image processing - Shape analysis - Segmentation and spatial grouping - Coding and representation - Motion analysis - Texture analysis - Color analysis - Indexing and categorization which also represent the topical groupings of this book. The particularly strong response to the feature extraction, depth and surface, and medical image processing themes makes us believe that these areas are c- rently expansive, partly because of the rich set of problems which remain to be addressed.
